I set a specific skin color for each category of my blog, and I reported each hexa code in the "Description" field of the corresponding menu item, as explained in the documentation.
Nevertheless, when I hover the mouse over the menu items, they are enlightened with the color of the current category and not the colors I assigned to them.
From you're description seems like you're doing it right. As first troubleshooting please try to disable all plugins. If that doesn't work please provide a link at least (possibly with admin access) so I can take a peek!

I must precise that there's no parent/child categories, and each post is associated with only one category.

The version of my blog with the new theme is deployed on a local server (wamp) for the moment, so I can't give you any access to it...

If you've done everything right, please also make sure the menu name in Appearance > Menus is "Main"

Yes, I made a child theme out of it and customized the css a little bit.
