On my site the menu bar for not logged in users is way too big. Can I make it smaller or do i have to get rid of the log in widget to do this?
Also, the menu isn't lining up below the ad in my header, its all smushed to the side. how can I fix this? Here's a picture.
No, when I og to the customization screen the top menu shows up properly, under the header logo. But for my site it constantly shows up smushed to the side. Here's an image of what I want it to look like.
Ok I see now. The top menu looks like that when the customizer is active only because the site width gets smaller.
Try to resize the browser window on your live site and you'll see it'll look the same, that's the responsive behavior. To keep the top menu always under the logo area you would need to custom edit the CSS file. Hope that makes sense.

You need to set your menus and assign them a location in Appearance > Menus.
Please refer to the theme documentation or the Wordpress Codex for details.
If you wish to hide the default WP gray bar I suggest to have a look at this ticket.
