Hi - I'm trying to get a pop up to come up on my site. It is an opt-in form with one line of javascript. I have added the code to the sidebar and the header, but doesn't show up (and it changes the look of my site to 1 column of recent posts instead of two). Please advise.
unfortunately this doesn't look to actually be a theme-related issue, hence it would fall beyond the scope of regular support.
What I can say is that if adding the line of JS breaks the columns layout, it most likely means that the snippet is triggering some JavaScript error which is breaking other JS dependent functionalities such as the masonry script which handles the posts columns. So the error must be in the code you're adding.
As a side note the best way to output custom JavaScript/jQuery is by using the JS textarea in Theme Options > Advanced tab, so you won't need to edit theme files.
